On Mac there is a workaround in that the menu item Audacity > Hide Audacity and right-click over Audacity's Dock icon > Hide can be used. 

On Linux (Ubuntu/Gnome Fallback) although you can use the minimise button on the main Audacity window, this still leaves the "Apply Chain" window stuck on top of the desktop.    

Of course you can task switch away from Audacity.

I can't minimize Audacity while I have Macros running (either on the project or on files) - I don't expect to be able to.  I don't expect to minimize or hide the Palette dialog either.

I don't believe that this is a bona fide "bug".
